I’ve noticed that if we delete a page that is marked as a calendar item, they item still lives on the calendar but the actual page inside Percussion is gone.

I signed in last night and run a full publish while no one was on the system and it removed the calendar item. Am I going to have to do this after each calendar item that is deleted?

You do need to do a full publish to reflect archived or deleted pages/items.
